Can somebody explain an efficient method for AF fine tuning on D3/D700/D300 or post a good link about this subject?
I find the battery method quiet subjective and impeferct.

Why do you think the battery test is imperfect?
I think it is the best way to do it, because you can be sure that AF hits the target when you have enough space between the batteries.
I find the focus test chart or any other subject with a continuous AF plane harder to master.

I would like to know much more details about AF tuning. Important for me to know is: What distance do you do the checkup? Is there a different distance to do the test in relation to the focal lenght etc...

For a long time already I was searching on different fora to find out what is the ideal distance to do a AF check. Finally a got an answer on this quetsion by the maker of the lens align system himself:
" I suggest ~10x focal length. But also check the calibration at the normal shooting distance you care most about. Think of AFMA as making the lens perform much better but not perfect for all zoom positions and/or distance. Those 2 and aperture are all related. Hope this helps,. Stany, wouldn´t it be best to try different distances and see if there are any diversions?
